NavMesh is not cut out from inside the mesh when using NavMeshModifier set to "Not Walkable"
Reproduction steps:
1. Open the “ReproProject“ project
2. Open the “Assets/Scenes/SampleScene“ scene
3. Select the “Plane” GameObject in the Hierarchy window
4. Bake the NavMesh by clicking the “Bake” button in the Inspector window
5. Select the “PolyShape” GameObject in the Hierarchy window
6. Disable the Mesh Renderer component in the Inspector window
7. Observe the Scene View
Expected result: The NavMesh is cut out inside the “PolyShape” GameObject
Actual result: There is Navmesh inside the “PolyShape” GameObject
Reproducible with: 2021.3.39f1, 1.1.4 (2022.3.10f1), 1.1.5 (2022.3.31f1), 2.0.0 (6000.0.5f1)
Reproducible on: Windows 11 Pro (22H2)
Not reproducible on: No other environment tested
Note: Reproduces with all meshes, not just ProBuilder PolyShapes

Resolution Note:
This is currently By Design. For a workaround, a user may duplicate the shape, set it to Not Walkable as well, and lower and/or scale it down to the level of the Navmesh, which should apply the same modifier settings and carve out the Navmesh inside the volume of that shape.
The Navmesh Modifier affects only the top of a given mesh. Only the Navmesh Modifier Volume can modify the insides of the volume, but it can only be a Cube shape.
