Prefab referenced Game Object is not removed from the Scene files when the reference field gets deleted
To reproduce:
1. Open attached project ("case_1191638.zip")
2. Open "MB" Script from Assets and comment/delete the public SO field
3. From menu bar select > Commands > Force reserialize all assets
4. Open "Prefab-Scene" Scene file in a text editor
Expected result: MonoBehaviour fields are deleted from the Scene file
Actual result: MonoBehaviour fields are not deleted from the Scene file
Reproducible in: 2017.4.33f1, 2018.4.11f1, 2019.2.10f1, 2019.3.0b7, 2020.1.0a9

Resolution Note (2021.1.X):
As mentioned previously it is by design that we keep prefab overrides in the scenes, even if they can't be applied to the prefab instance any more. I have attempted to reproduce the issue where too many dependencies where included but I was only able to reproduce when dependencies are between asset bundles with scenes and other asset bundles as described in case 830614. This issue is not a problem for the Scriptable Build Pipeline, https://docs.unity3d.com/Packages/com.unity.scriptablebuildpipeline@1.14/manual/index.html, and will not be fixed in the older asset bundle system. It is recommended to upgrade to the SBP
