The order breaks if the items are instances of prefabs.
1. sort instances: A, B, C, D...
2. Press play
3. Transforms get in wrong order (B, E, A, C etc)
4. Press stop
5. New, wrong order, remains.
This is in Unity 4.5.1f3

sorry for my previous comment
I've just tested this on new test project and all works properly.
Previous behaviour was detected with NGUI grid (which has its own child sorting mechanism).

I know about AlphaNumericSort : BaseHierarchySort but it doesn't help...
It seems that game object (instantiated from prefam) in runtime has other transform than that one which it has in editor.
It can be seen when each child object has different position.
